I use a product called GoodSync. It detects renames and moves on source device/partition, so on syncing it can replicate such things at the target. I don't think it claims to detect everything, so it will do some deletes and copies; but for me it gets at least 90% of them without need to do a copy a...

@Caveatrob - if you can find the 2.4.0.1 release notes I think you'll see some registry settings that control what file types get previewed
For performance reasons I use them to restrict the preview to text, and images only.

Maybe nikos' new archive browser gadget sees the RAR, does something with it as a folder, such as count contents like it does with zips (bless its cotton socks), and leaves it locked. @ dunno - what happens if you close X2 after the phantom-non-delete and do a dir command in relevant folder. If it is there, then do a reboot and another dir. If it has gone then something did a 'delete on shutdown' Not sure if that's an X2 feature - I've never seen it, but never looked for it eithe...

donations don't work unless something is of gargantuan popularity.
