Would I install the new version right over ver. 1.3.1.12, or would I do a completely new installation?

you could just overwrite all the files of the old version but i recommend creating a new folder for the new stuff. This will enable you to go back to the old version and compare behaviours, in the unlikely situation that something should go wrong
